[Herpetology • 2018] Systematics and Phylogeography of the Widely Distributed African Skink Trachylepis varia Species Complex: Trachylepis varia, T. damarana & T. laevigata ---ScRaBBlE

• Diversification within the Trachylepis varia complex began during the mid to late Miocene or early Pliocene.


Abstract
A systematic study of the Trachylepis varia complex was conducted using mitochondrial and nuclear DNA markers for individuals sampled across the species range. The taxonomic history of T. varia has been complicated and its broad geographic distribution and considerable phenotypic variation has made taxonomic revision difficult, leading earlier taxonomists to suggest that T. varia is a species complex. We used maximum likelihood and Bayesian inference to estimate gene trees and a multilocus time-tree, respectively, and we used these trees to identify the major clades (putative species) within T. varia. Additionally, we used morphological and color pattern data to distinguish and revise the taxonomy of the southern African clades. The major clades recovered in the multilocus time-tree were recovered in each of gene trees, although the relationships among these major clades differed across gene trees. Genetic data support the existence of at least eight species within the T. varia complex, each of which originated during the mid to late Miocene or early Pliocene. We focus our systematic discussion on the southern African members of the T. varia complex, revive Trachylepis damarana (Peters, 1870) and T. laevigata (Peters, 1869), and designate lectotypes for T. damarana and T. varia.

Conclusions: 
We find strong evidence that Trachylepis varia, T. damarana, and T. laevigata are distinct species that occur in southern Africa and that five additional, species-level clades occur north of the Zambezi and Kunene rivers, although future studies are needed to determine whether Trachylepis nyikae and Trachylepis isellii should also be recognized. The allopatric distribution and morphological distinctiveness of T. isellii (Largen and Spawls, 2010) suggests that this species is probably valid and the presence of multiple endemic species on the Nyika Plateau (Poynton, 1997; Burrows and Willis, 2005) suggests that T. nyikae may also be a valid species. Additionally, little is known about the distribution or natural history of the undescribed species sampled in Ethiopia, Democratic Republic of the Congo, or Tanzania. Lastly, next generation DNA sequencing may be useful in resolving deeper phylogenetic relationships within the T. varia complex and for distinguishing historical gene flow from incomplete lineage sorting. This study is the first to use genetic data to address species diversity, phylogenetic history, and taxonomic issues for the T. varia complex and is an example of how both genetic and phenotypic data can be used to resolve taxonomic problems and to estimate species ranges.

Abstract

A new species of flat gecko, Afroedura gorongosa sp. nov., is described from Gorongosa National Park, Sofala Province, central Mozambique. The new species is morphologically similar to A. transvaalica and A. loveridgei, from both of which it is genetically distinct (15–17% divergence; 400 bp of 16S rRNA). Morphologically it can be distinguished from both species by having fewer midbody scale rows (97–101) and a higher number of precloacal pores in males (8–13). The type series was collected on the western flanks of Mount Gorongosa (900 and 1100 m a.s.l.) in comparatively cool and moist microclimates, where it is threatened by illegal deforestation. Additional material was collected as low as 212 m a.s.l. on an inselberg near Mount Gorongosa. The new discovery adds to the growing number of endemic montane reptiles discovered in Mozambique in recent years, and highlights the need for a national conservation assessment of the country’s herpetofauna and continued protection of the Mount Gorongosa region.

Afroedura gorongosa sp. nov.

Etymology. The specific name refers to Mount Gorongosa and Gorongosa National Park in Central Mozambique, to which the species is endemic. We suggest Gorongosa Flat Gecko is a suitable common name. Afroedura, based on Oedura, is feminine and the specific epithet is treated as a noun in apposition.

Resumo: Aqui descreve-se uma nova espécie de osga, Afroedura gorongosa sp. nov., do Parque Nacional da Gorongosa, na Provín-cia de Sofala, centro de Moçambique. Do ponto de vista morfológico, a nova espécie assemelha-se às osgas A. transvaa-lica e A. loveridgei, sendo geneticamente distinta de ambas (divergência de 15–17%; 400 bp de 16S rRNA). Distingue-se morfologicamente de ambas as espécies por ter um número inferior de fileiras de escamas na secção mediana (97–101) e um número superior de poros pré-cloacal nos machos (8–13). A série-tipo foi recolhida nos flancos ocidentais da Serra da Gorongosa (900 e 1100 m a.s.l.), em microclimas relativamente mais frios e húmidos, onde se encontra ameaçada pela desflorestação ilegal. Estas osgas foram também recolhidas à altitude de 212 m a.s.l., num inselberg e próximo da Serra da Gorongosa. A nova descoberta junta-se ao crescente número de répteis endémicos de montanha descobertos em Moçambique nos últimos anos, e realça a necessidade de uma avaliação da conservação da herpetofauna do país a nível nacional, bem como a proteção da região do Monte Gorongosa.

Abstract

The gecko genus Geckolepis, endemic to Madagascar and the Comoro archipelago, is taxonomically challenging. One reason is its members ability to autotomize a large portion of their scales when grasped or touched, most likely to escape predation. Based on an integrative taxonomic approach including external morphology, morphometrics, genetics, pholidosis, and osteology, we here describe the first new species from this genus in 75 years: Geckolepis megalepis sp. nov. from the limestone karst of Ankarana in northern Madagascar. The new species has the largest known body scales of any gecko (both relatively and absolutely), which come off with exceptional ease. We provide a detailed description of the skeleton of the genus Geckolepis based on micro-Computed Tomography (micro-CT) analysis of the new species, the holotype of G. maculata, the recently resurrected G. humbloti, and a specimen belonging to an operational taxonomic unit (OTU) recently suggested to represent G. maculata. Geckolepis is characterized by highly mineralized, imbricated scales, paired frontals, and unfused subolfactory processes of the frontals, among other features. We identify diagnostic characters in the osteology of these geckos that help define our new species and show that the OTU assigned to G. maculata is probably not conspecific with it, leaving the taxonomic identity of this species unclear. We discuss possible reasons for the extremely enlarged scales of G. megalepis in the context of an anti-predator defence mechanism, and the future of Geckolepis taxonomy.

Diagnosis. A species of the genus Geckolepis based on its overall morphology and large, fish-like scales (similar to cycloid scales in terms of the extent of overlap), as well as its phylogenetic position (Lemme et al., 2013; Fig. 1). Geckolepis megalepis differs from all of its congeners by the possession of the following suite of characters: innermost pair of postmental scales in broad contact (condition A/B, Fig. 4), SVL ≤ 69.5 mm, infralabials to anterior margin of eye 4.5–4.8, 17–18 scales rows around the midbody, 27–31 ventral scales between the postmentals and the vent, and the absence of a dark lateral stripe, and typical midbody dorsal scales measuring 7.3–8.3% of the SVL in length. Osteologically, G. megalepis is characterised by a narrow infraorbital fenestra, a bulging nasal cavity, nasals with straight sides, a well developed anterior extension of the subfrontal process, a notched premaxilla-vomer fenestra, scapular ray of scapulocoracoid not surpassing the clavicle, and posteriorly curved pubic tubercle of the pubis. Additionally, it is separated by an uncorrected pairwise genetic distance in the mitochondrial ND4 gene of ≥10.1% from all other lineages of Geckolepis and has a unique CMOS haplotype (Lemme et al., 2013).

Etymology. The specific epithet is derived from the two Greek stems μέγας (mégas) meaning ‘very large’ and λεπίς (lepís) meaning ‘scale’, and refers to the large size of the scales of this species in comparison to its congeners and other geckos, which aids also in its diagnosis.


Habitat, natural history, and conservation status. Geckolepis megalepis was observed active at night both in the rainy and dry seasons, on trees (see Figs. 3A–3B) and tsingy limestone rock. When captured, these geckos showed a strong tendency to autotomize large parts of their scales, leading to partly ‘naked’ geckos without any visible (bloody) lesions (Fig. 3C). In a subjective comparison this tendency appeared to be even more developed than in other Geckolepis species.

Abstract

Recent molecular phylogenies of the Acanthodactylus pardalis species-group have revealed a deep genetic divergence within the nominal species A. busacki from north-west Africa. The species is phylogenetically separated into northern and southern lineages, which correspond to a previously observed morphological differentiation between the northern and southern populations of this species. Based on morphological comparisons of the type material and location of the type locality, the nomen Acanthodactylus busacki Salvador, 1982 is assigned here to the southern lineage, known from the northern Saharan Atlantic coastal desert. The northern lineage, described here as Acanthodactylus margaritae sp. nov., is prominently characterized by weakly keeled dorsal scales and a characteristic colour pattern. The new species is endemic to Morocco and confined to arid and semi-arid bioclimatic areas between the High Atlas and Anti-Atlas Mountains, from around Tamri in the north to Tiznit in the south and the Souss valley in the east.

Etymology. The specific epithet “ margaritae ”, a noun in the genitive case, honours Dr Margarita Metallinou who tragically lost her life during field-work in Africa in July 2015. The new species is dedicated to Margarita Metallinou from all the authors in recognition of her passion, interest and strong contribution to the study of reptile systematics (especially of geckoes of the genera Stenodactylus and Ptyodactylus) and to her friendship over the years.

Distribution. Acanthodactylus margaritae sp. nov. is endemic to Morocco, .... Its range is limited by the High Atlas and Anti-Atlas Mountains to the north, east and south, and is entirely included in the arid and semi-arid climates with warm or temperate winters (Bons & Geniez 1996).

 Natural history. Acanthodactylus margaritae sp. nov. is a ground-dwelling, diurnal, oviparous, medium-sized lizard, relatively large and stout-bodied. It mostly inhabits stony plains with fine grained soils, stable sands and fixed dunes, or hard clay grounds with scarce low vegetation but also, especially in the Souss valley, open argan tree forests. It is often sympatric with Acanthodactylus aureus in the coastal area, though the latter species prefers softer, looser sands.

Abstract

The Cobra-Preta (black snake in Portuguese) of Sao Tomé Island in the Gulf of Guinea has historically been referred to as Naja (Boulengerina) melanoleuca (Squamata: Elapidae). Its presence on the island has been traditionally explained as an introduction from the mainland by Portuguese settlers, supposedly to control the rat population. This explanation has been widely accepted by local authorities and even international conservation agencies. The taxonomic identity of this snake has remained undisputed by all taxonomists who have published about it, with the exception of L. Capocaccia in 1961. Arguments supporting the human introduction hypothesis are weak and are contradicted by historical, morphological and molecular data. Further, the biogeographic history of the Gulf of Guinea oceanic islands and recent insights on the taxonomic identity and evolutionary history of other taxonomic groups occurring there suggest that the Cobra-Preta, in fact, represents a distinct lineage of the melanoleuca group, endemic to São Tomé. We here describe the Cobra Preta as a new species. The new species differs from N. (B.) melanoleuca, its sister species, by a distinct coloration ventral pattern and the type of contact of the sublingual scales. Data on the toxicology, distribution, ecology, folklore and conservation status of the new species are presented.
